From what I gather, your alternate has a few choices. That depends on his own ambivalence, of course.
If he chooses to return to the Sanctuary on his own, he would be pushing Mitsurugi to actually cut off from him. If Mitsurugi is doing so in an act of suspicion, then this would be intensified by such an act of 'betrayal'.
It seems that my alternate becomes more and more unstable with each entrance into the Sanctuary. I wonder if it's affected his work at all...
So it must be a hell of a shock for him to come into the Sanctuary, where they're a lot more jaded, and be questioned about EVERYTHING.
...I'm thinking I understand a little. It doesn't justify what he's doing, but at least I'm not quite so flabbergasted. But I can't help but get a really bad feeling about this.
I'm far from condoning his actions, but it must be overwhelming for him.
Beyond cutting off ties with Naruhodo again, there is not much I could see Mitsurugi doing in retaliation. Not sure if that quells the 'bad feeling' you mention...
